The kit did not include the endmill needed to face the baseplate and the only endmills I bought are 4 flute for steel. Can I run the program with this?
I would not. Get the right end mill.

Thanks, I found a local supplier who had one. Seems like something that should have come with the kit based on that its required for the install, not an accessory.
End mills may cost more than a significant part of the machine. Just remember who told you first.
