Having issues with break-in on my new XR

At first my limit Y1 limit switch was triggering before my Y2 and my gantry was bottoming out on the Y1 side before triggering the Y2, I believe Ive gotten that fixed. When I manually jog the gantry (100ipm) it will travel up and down the table and bind on occassion. (I went up and down the table 3 times jogging and it only bound once). But when I run the break-in it does this each time.

I expect that the difference is the travel speed. The break in program probably travels at full Rapid speed while jogging usually has some limit.
